Wat betekent ‘’locus’’?
Een locus betekent een plaats, ruimte of plaats, vooral een centrum van een acitiviteit. In de biologie
is de locus in de genetica een vaste positie op een chromosoom, zoals de positie van een gen of een
merker (genetische marker).

Werkt AMEL PCR alleen met menselijke monsters?
Een AMEL PCR werkt op veel andere soorten.

Finding AMELX
AMELX-gen is bij veel soorten gemeld. Controleer het gedeelte ‘’resultaten per taxon’’ en
beantwoord de volgende vragen. Hoeveel soorten heeft het AmelX gen gerapporteerd in NCBI?
Er is geen vast aantal per jaar, maar het neemt elk jaar toe.




Wat betekend CCDS? Hoeveel records vind je nu? Wat zijn zij? Wat kunt u ermee doen?
CCDS (collaborative consensus coding sequence) volgt identieke eiwitannotaties op de
referentiemuis en menselijke genomen met een stabiele identifier, en zorgt ervoor dat ze consistent
worden weergegeven op NCBI, EnsembI en UCSC Genome Browsers. Er zijn 16 CCDS voor dit gen. Het
CCDS project is een gezamelijke inspanning om een kernreeks eiwitcodingeringsregio’s te
identificeren die consistent zijn geannoteerd en van hoge kwaliteit. Het kennen van de conserus
coderende sequentie van een gen zal enorm helpen in de moleculaire biologie. We zullen weten
welke DNA sequenties echt in een gestandaardiseerde versie van AMELX zijn, daarom kunnen er
betere primers ontwerpen.

What are the differences of ‘’optimize for highly similar sequences’’ (megablast), optimize for more
dissimilar sequences (discontiguous megablast). Optimize for somewhat similar sequences (blastn)
options?
Megablast is intended for comparing a query to closely related sequences and works best if the
target percent identity is 95% or more but is very fast.
Discontiguous megablast uses an initial seed that ignores some bases (allowing mismatches) and is
intended for croos species comparisons.

The red lines are the representation of alignments of the query and the hits. If it is not broken, there
is no gap.
The bit score is under this line.
Why is it broken?
The broken parts have less alignments.

, What does this line mean?
 A dot matrix analysis is a method for comparing two sequences to look for
possible alignment (Gibbs and McIntyre 1970)
 One sequence (AMELX) is listed across the top of the matrix and the other
(AMELY) is listed down the left side
 Starting from the first character in AMELY, one moves across the page
keeping in the first row and placing a dot in many column where the character in
AMELX is the same
 The process is continued until all possible comparisons between AMELX
and AMELY are made
 Any region of similarity is revealed by a diagonal row of dots
 Isolated dots not on diagonal represent random matches
In short, the Y-axis is AmelY and the X-axis is AmeX, if the nucleotide at a
position is the same, you get a dot on the picture. When you have ~7000
continuous dots, they show up like a line.
If the genes are identical to each other, you have a continous perfect 45
degrees line. But if they are very different from each other, you will have
broken lines leaning ranging from 1-90 degrees. Sometimes, when the genes are
in opposite direction of each other, you will have a 135 degrees line.
